The factory ones have to worry about being stolen more than the portable ones. To me, the whole idea of being portable wins this discussion. If you to upgrade (for example, if the technology improves), there might not be a built-in. And, if one exists, it means taking your car in. You can't remove it to prevent theft. And you can't move a built-in from car to car (e.g., to take on vacation or if you sell your car). The benefit of a built-in is that it's nice and neat. No wires. It may get a better satellite signal because the antenna is likely externally mounted. You don't need to find a place to put it, since it's likely mounted in a good place.
